I have both Hot and Yes.
It could be very useful to me to select all my channels for both Hot and Yes.
The problem, of course, is that I need 2 XML files (I use GBPVR), and some channels appear on both.
It means that I will have to mark each channel to say if I record it from Yes or from Hot, and also to specify the filenames for each XML file.

You should use a batach
You should use a batach file running MegaEPG twice for both HOT and YES. Configure MegaEPG for YES (with epgconfig or manually), then copy the megaepg.ini to megaepg.yes.ini. Then configure it again for HOT. In your batch file you'd do the following:
megaepg --inifile megaepg.yes.ini
megaepg
The 1st line will run the MegaEPG for YES, the 2nd one -- for HOT.
